Running puppet on the pxeboot-client seems (seems!) illogical to me, if the changes are not persistent. But wherever you store the certs, it will be kind of insecure. Best option (at least security wise) would be to have a small local storage on the pxeboot client (usb memory stick or similar) that is used to store the certs and perhaps other important data.

But that client will only see its own compiled manifest (unless able to fake another clients identity, like with the IP based certs vulnerability). And it has not way to list all files it can access.
